Technique questions
"Imagine the two pieces pierced by a spear..."
How about drilling from both exposed sides with the proper diameter drill, then before you fasten them together( after you get them to fit) drill from the other hidden side with a larger diameter. If this is not for dowelling and you are penetrating the two stones...and you do not mind the lack of precision, a sloppy hole might work... just refine the entry / exit.
